Note that "incompatible" means that you can't have a flotilla of starbases, not that you can't use starbases and flotillas in the same game.
I guess there's no specific reason why the combination is disallowed... I just felt the concept seemed silly. 
Oh, okay, that makes a lot more sense then. Hopefully I'll get to actually play a couple of games this week.
So far I've been liking the ship design, with the Klingons feeling right. They're my old faction from SFB, and I'm glad to have them. One oddity I noticed in the rules, though. Why are Bases listed as being incompatible with Flotillas? I've read through it a few times, and can't see any reason for this.
